This is a complete list of episodes for the Japanese anime series Yu-Gi-Oh! Duel Monsters GX (changed to Yu-Gi-Oh! GX in the 4Kids dub, due to the previous anime not using "Duel Monsters" in the title), based on the Yu-Gi-Oh! Duel Monsters anime.
There are four different music themes set accompanying the opening animation and ending credits. For episodes 1-33, they are Rising Weather Hallelujah for the opening animation and Genkai Battle for the ending credits. From episode 34 through to episode 104 they are 99% and WAKE UP YOUR HEART respectively, episodes 105-156 contained Teardrop and The Sun, and for the final episodes, 157 to 180, they were Precious Time, Glory Days and Endless Dream. When dubbed into English they were all replaced by the same song, Get Your Game On!!, by 4Kids Entertainment. The fourth season was not dubbed into English by 4Kids, due to the pressure to begin airing Yu-Gi-Oh! 5D's before the end of 2008.

| Jaden Yuki is on his way to the Duel Academy entrance exams when he bumps into Yugi Muto, who gives him a special card, the Winged Kuriboh. Jaden hurries off to the exams, but arrives late. He is given one last chance to get into the Academy, but must first beat Professor Crowler in a duel. Crowler plays his best monster, the powerful Ancient Gear Golem, but Jaden is able to prevail using his new partner, Winged Kuriboh, and the power of his Elemental Hero deck. | |||

| Crowler is determined to get revenge on Jaden and expel him from the school. | Jaden oversleeps and is late for an exam. Chazz still doesn't believe that such a slacker was able to beat Crowler. Chazz and Jaden face off in a duel again, but this time Chazz has a whole arsenal of new rare and powerful cards, thanks to Crowler. But Jaden has a new card too - Transcendent Wings, with the power to transform his Winged Kuriboh into the powerful Winged Kuriboh Level 10 and win! Jaden is able to promote to Ra Yellow, but refuses and decides to stay in Slifer Red, much to Syrus' happiness. | |||

| At night, Jaden and his friends are taking turns telling ghost stories. Professor Banner joins them and tells a story about the Shadow Games and an abandoned fourth dorm at the Academy. Jaden, Syrus and Chumley go to see if his story is true or not, and they meet up with Alexis. She is looking for her brother who disappeared in that area. The four of them enter the abandoned dorm, and Alexis is captured by a man named Titan who clams to be a Shadow duelist and was hired by Crowler to get rid of Jaden after listening to Jaden going to the abandoned dorm. Jaden duels against him to free Alexis, but doesn't have much luck. | |||

| Winged Kuriboh is able to shatter Titan's illusion and dispel his fake Shadow Game when it looks like it's over for Jaden. Jaden and Titan are then pulled into a real Shadow Game and Titan becomes possessed by the spirits of the dorm to continue the duel, but Jaden is able to win with the help of Winged Kuriboh. He is able to rescue Alexis and they escape together with Syrus and Chumley but Titan is left in the Shadow Realm and also promise to help Alexis find her missing brother, who also disappeared in the abandoned dorm. | |||

| Jaden and Syrus are in trouble again, for leaving their room after hours and entering the forbidden dorm. They will be expelled from the Academy unless they are able to win a tag team duel as arranged by the school committee. Syrus and Jaden go to practice against each other before their big duel. On the last move of their practice duel, Syrus draws Power Bond, but refuses to play it because his brother had told him he was not a strong enough duelist, and not worthy of its power. | |||

| Syrus is planning to leave the school because of what his brother said. Jaden feels sorry for him and goes to duel against Syrus' brother, Zane Truesdale - an Obelisk Blue and the best duelist in the school. However, Zane's powerful Cyber Dragon deck proves too much for Jaden to handle, and he loses the duel. Despite losing, Jaden maintains a positive outlook and says he had fun dueling, and this makes Syrus feel better too. | |||

| Chumley's father believes he is a poor duelist because of his grades and wants him to leave Duel Academy and help run the family business. Jaden and Syrus don't want their friend to leave, so Chumley's father makes a deal with him - if Chumley can beat him in a duel, he can stay at the Academy. Chumley loses, but his father has seen his great spirit and allows him to stay anyway in pride. | |||

| The day of Jaden and Syrus' tag duel has arrived. They are to duel against professional tag duelists, the Paradox Brothers. The duel begins. Syrus is losing his confidence and is afraid that he will cause Jaden to lose the duel. He becomes increasingly worried as the Paradox Brothers summon their strongest monster, the Gate Guardian. Jaden, however, is having a great time as usual and tells Syrus to cheer up. But it doesn't look good for them. | |||

| The duel between Jaden, Syrus and the Paradox Brothers continues. Alexis and Chumley are worried that their friends may not be able to win. Chazz, on the other hand, is looking forward to seeing Jaden get crushed. Jaden and Syrus are getting badly beaten, but Jaden hasn't given up hope yet. Seeing this, Syrus is motivated and is able to destroy Gate Guardian, and eventually win the duel using Power Bond - proving to his brother that he is a strong duelist. By winning the duel, the boys are able to stay at the academy, much to the dismay of Chazz and Crowler. | |||

| Syrus spots Chazz taking his luggage and leaving the school after being defeated by Bastion. Jaden and Syrus sneak out of class to try to stop him, but are caught by Alexis and her friends, Jasmine and Mindy. Instead of sending Jaden and Syrus back to class, Alexis decides to join them in finding Chazz. They are interrupted by an experimental monkey named Wheeler wearing a Duel Disk who kidnaps Jasmine. Jaden duels against the monkey to rescue her, but while they are distracted, Chazz leaves the island. Wheeler is able to escape his owners and goes to live with his own kind. | |||

| Only a few students are left on the island over the winter break, Jaden and his friends included. They are enjoying their time off in the Slifer dorm cafeteria, when an Obelisk student rushes in, and explains that he and some of his Obelisk Blue friends were attempting to revive the spirit of Jinzo, the Psycho Shocker, but not really believing it would work. However, it was successful and now Jinzo has taken his friends' souls. The group heads out into the forest and finds Jinzo. Jaden defeats him in a duel and he returns the souls he took. The next morning, everyone thinks it was all a dream. But Jaden knows that it wasn't, and that duel spirits really do exist because he can see Winged Kuriboh's spirit. | |||

| Jaden and Syrus are playing tennis, and Jaden complains that it has nothing to do with dueling. While he is distracted, he accidentally hits the ball towards Alexis. Another student named Herrington Rosewood deflects the ball away, but it ends up hitting Professor Crowler. Alexis thanks the other student for saving her, and he reveals that he has a crush on her. He decides to challenge Jaden to a duel in which the winner will become Alexis' fiancé. Jaden, not realizing exactly what he means, accepts the duel and wins. Afterwards, he asks Alexis what fiancé means, and she tells him that for now, it means friend. | |||

| Several Obelisk students have been attacked and forced to duel using the ante rule, ending up having their rare cards taken. Meanwhile, Jaden is busy with lots of homework, but Professor Crowler promises to pass him if he finds out who has been defeating the Obelisk students (but realizes this could the opportunity for him to expel Jaden once and for all). Jaden, Syrus and Chumley head out in the middle of the night to face the so-called "Duel Giant", who is revealed to actually be two people, both Ra Yellow students who team up with each other after they were made fun of by other Obelisk Blue students. Jaden forgives them and lets them go free, and thus ends up having to still do homework for Professor Crowler. | |||

| Jaden, Syrus, Chumley and Alexis hear about a student with an amazing ability to always draw the card he wants. They go out into the forest to find this mystery duelist, and discover that he has been living out in the wild for a long time perfecting his drawing technique. He wishes to duel against Jaden to show them his drawing skills. Jaden wins the duel, saying that he should learn to enjoy dueling more and not take everything so seriously. | |||

| Yugi Moto's famous deck is going to be displayed at the Academy's Duel Museum. Syrus duels against a Ra student named Dimitri (a student who copies off the decks of others) to win Jaden tickets for the exhibition. Dimitri is dismayed that he was beaten by a Slifer. Bastion comforts him, but he is still determined to become a much better duelist. That night, he steals Yugi's deck, thinking it will help him win. Bastion, Jaden, Syrus and Chumley go out to look for him, and Jaden ends up in a duel to win Yugi's cards back. Dimitri, however, thinks he is the real Yugi and gains the upper hand with Yugi's powerful cards. | |||

| Jaden is having a hard time defeating Yugi's powerful monsters, even when they are wielded by an amateur Ra Yellow. Jaden is finally able to win using E-Hero Flame Wingman. Dimitri is depressed and believes now that he has no talent at all, if he couldn't win with such powerful cards. Zane and Alexis show up as the duel ends. Jaden is surprised and wonders how they found him. Zane says that it was not just them, many other students were watching too. Jaden looks around and only now notices all the spectators. Jaden tells Dimitri that he should make his own deck and not copy off others, but Dimitri takes it the wrong way and begins copying Jaden in a poor way. | |||

| A new transfer student, Blair Flannigan, joins the Slifer dorm. Jaden notes that the new boy looks a bit like a girl, and seems very interested in Zane. Jaden confronts Blair directly about this, and accidentally pulls his hat off, revealing his long hair and the fact that he is actually a she. Jaden duels with her, wishing to understand her better. Blair begins to take over Jaden's Monsters using her cards. He is able to win and Blair is afraid that he will tell people she is actually a girl. Jaden promises he won't. At this point, Zane shows up and Blair admits she has a crush on him. She also admits she is only in second grade. The next day, she leaves the Academy and promises to come back and enroll again when she is older, but now has a new crush on Jaden. | |||

| It has been announced that an interschool duel-off will be taking place, with a student from central Duel Academy facing a student from North Academy. Crowler, Chancellor Sheppard and the other teachers argue over who the school's representative should be - Jaden or Bastion. They decide to have a match between the two and the winner will duel North Academy's representative. Bastion immediately gets to work creating a deck to beat Jaden's Elemental Heroes. The next day, the duel begins. Bastion's strategy seems perfect - he blocks the use of Jaden's Polymerization, rendering his best monsters useless. | |||

| Jaden is having a tough time defeating Bastion's Water Dragon and Syrus is afraid he will lose. Despite being unable to use his fusion E-Heroes, Jaden pulls through and summons Wildheart, winning the duel. Zane and Bastion are greatly impressed by his dueling ability. Bastion tells Jaden he will make a new deck and duel him again, and that he looks forward to that day. Jaden is now the Academy's representative for the interschool duel. | |||

Crowler is still determined to get rid of Jaden. He recruits Belowski to help him out. Jaden, meanwhile, is building his deck for his upcoming match. He is getting irritated with everyone interrupting him and goes up to the Academy roof for some peace and quiet. On the roof, he meets Belowski, who is able to see the spirit of Winged Kuriboh. Jaden is surprised by this. Belowski asks Jaden to duel against him, as he has never before dueled against anyone who can speak with monster spirits. Jaden's friends are also influenced by Belowski's calm and concentrated personality. Jaden is able to overcome Belowski's Moke Moke monsters to win the duel. Crowler's plans are thwarted once again. Note: The title is a pun on the movie "The Big Lebowski." | |||

| Chazz, still irritated by his losses to Bastion and Jaden, arrives at North Academy. In the sewers of the academy, the headmaster (disguised as a stranger) gives Chazz an Ojama Yellow card and is revealed it can speak to him, like Jaden can with Winged Kuriboh. This Academy has different rules to the one he knows. He must duel fifty students and then the school's champion if he hopes to prove himself and make it into North Academy. Chazz has no trouble defeating all his challengers, and finally the champion. He becomes the new champion of the school, and thus, North Academy's representative in the interschool duel with Central Academy. | |||

When his opponent arrives from North Academy, he is shocked to discover that it is none other than Chazz, who has returned with a new deck, outfit, and nickname, "The Chazz" ("Manjoume Thunder" in the Japanese version). Chazz's brothers arrive to watch the duel, putting even more pressure on him. The battle begins, with Chazz summoning Armed Dragon LV3 and eventually upgrading it into the powerful Armed Dragon LV7. | |||

| "The Chazz" is decimating Jaden's monsters with his Armed Dragon LV7. Jaden eventually prevails using a combination of Flame Wingman and Hero Kid and wins the duel. Chazz is dismayed that he lost again and his brothers are furious with him. When the boat leaves to head back to North Academy, Chazz decides to stay at Central Academy because he still has things he wants to do there. However, due to his three-month absence, he is not permitted back into the Obelisk dorm and instead must join the Slifer dorm with Jaden and Syrus, much to his dismay. | |||

| Professor Banner, Jaden, Syrus, Chumley and Alexis are on a field trip up on the volcano, looking at ancient ruins. Banner's cat, Pharaoh, is looking around and finds a glowing object on the ground. Three suns appear in the sky and the light shines over the group. Jaden loses consciousness and wakes up to find himself and Winged Kuriboh standing in front of a giant pyramid. A mysterious girl approaches him and explains that this is a sacred tomb and he should not be intruding here. The guards of the tomb arrive and surround Jaden. Their leader challenges him to a duel, and only if he wins he will be allowed to escape with his friends. | |||

| The Gravekeeper's magic card Necrovalley is causing huge problems for Jaden, as he is unable to tribute monsters due to having his monsters sent to the graveyard. He uses the ability of Elemental Hero Necroshade to summon Blade-Edge without tributing, thus winning the duel. The Gravekeeper, accepting defeat, give Jaden half of a mysterious amulet. The spirits of Winged Kuriboh and Des Koala guide Jaden and his friends back to their own world. | |||

| Jaden, Chazz, Bastion, Zane, Alexis, Banner and Crowler are all summoned to Chancellor Sheppard's office. The Chancellor explains to them about three legendary powerful cards, the "Sacred Beasts", that were sealed away underneath Duel Academy. He says that an evil group called the Seven Shadow Riders are planning to unseal them and use their power. He gives everyone one of the seven "Spirit Keys", which have the power to unlock the seal, and tells them to protect them from the Shadow Riders, as the keys only have power when won from their guardians in a duel. It doesn't take long for the first Shadow Rider, Nightshroud, to appear and challenge Jaden to a duel for his Spirit Key in exchange for Syrus and Chumley's lives. Plus, if Jaden loses, he will have his soul sealed inside a card. | |||

| Jaden is slowly being beaten by Nightshroud and his Red-Eyes deck. But with his friends and the whole world in danger, Jaden can't afford to give up. By combining Wildheart, Blade-Edge and Skyscraper, he is able to win the duel. Nightshroud's evil soul is sealed into a card and when his mask is taken off, his true identity is revealed - Alexis' lost brother, Atticus Rhodes, who disappeared in the abandoned dorm and had been possessed by the evil spirit Nightshroud. | |||

| As Jaden is recovering from his duel with Nightshroud, Crowler duels against the second Shadow Rider - a vampiress named Camula. In this duel, the loser's soul will be sealed into a toy doll. Camula's Immortal Werewolf quickly reduces Crowler's Life Points to zero, and becomes a doll. Jaden and Zane are enraged by this, and set out to defeat Camula and save their teacher. | Zane faces off against Camula, but is forced to make a terrible choice when she plays the dark spell card "Illusion Gate". The price for playing this card is high: if its owner loses the duel, it will take their soul, and Camula offers Syrus' soul in her place. Zane will not allow anything to happen to his brother, and throws the duel in order to protect him. Zane's soul is sealed into a doll similar to Crowler's, but this time Camula keeps it. Jaden swears revenge on Camula and promises to save Zane and Crowler. | |||

| Faced with anxiety about the next Shadow Rider duels, Jaden tries to relax in the Academy Hot Springs with Syrus, Chazz and Chumley. The spirits of Winged Kuriboh, Ojama Yellow and Des Koala appear and everyone is pulled down under the water and into the spirit world where all the duel monster spirits live. One of these monsters is Kaibaman, who has the voice, form and dueling deck of Seto Kaiba. He challenges Jaden to a duel to help him get his fighting spirit back. Despite a valiant effort by Jaden, he is defeated, but has regained his confidence and is ready to face the rest of the Shadow Riders. Jaden and his friends are then taken back to their world. | |||

| Chazz's brothers, Slade and Jagger, want to take over Duel Academy. The Academy's current owner, Seto Kaiba, has proposed a deal - one of the students would duel against Slade, and if Slade won he and Jagger would be allowed to buy out the Academy. The chosen student is Chazz, but there is one more rule: he must use monsters with less than 500 attack points. Chazz builds a new deck of seemingly weak monsters by using cards that others have thrown away, including the Ojama Trio (he finds Ojama Yellow's brothers, Ojama Green and Ojama Black, who also can talk to Chazz). He faces his brother and wins, not only saving the school, but proving that the strength of a duelist does not come solely from his cards, but also from his heart. | |||

They are confronted by the third Shadow Rider, Amazoness Tanya, who selects Bastion to duel against her. Bastion develops a crush on Tanya and this causes him to become distracted, losing the duel and his spirit key. | |||

| Jaden and Syrus are having an argument, when suddenly a submarine arrives at Academy Island. The captain of the submarine claims he is here for a duel. Jaden believes he is one of the Shadow Riders and duels against him on board of the submarine. It turns out that the captain is in fact not a Shadow Rider at all; it was just a misunderstanding. His dream is to build an underwater Duel Academy and he wants Jaden to become a teacher for the school since he is such a powerful duelist. The submarine leaves the island with Jaden still on board. He wins the duel but his friends were told that he stayed so they left on the boat for the island. Syrus is sad that the last thing he did with his friend was fight with him. However, a week later, Jaden returns to the island, explains what happened and Syrus cheers up. | |||

After a series of false deductions, they are confronted by Don Zaloog, the fourth Shadow Rider and leader of the "Dark Scorpion Grave Robbers", a group of duel monster spirits. Don Zaloog realises he must defeat Chazz if he want to use the power of the spirit keys, and so a duel between them commences. Chazz triumphs by fusing his Ojama trio into Ojama King. | Banner explained that a long time ago, he discovered the Sacred Beast Cards. While examining them, he breathed in a poison that crippled his body. Banner made a Homunculus, an artificial body, to transfer his soul, but he needs the Sacred Beast cards to live because of his crumbling body. He continues to beat Jaden using his Cosmo monsters and tells Jaden that all of his duels were fixed. Jaden doesn't believe it and fuses four of his hero monsters into Electrum to win. Afterwards, Banner started to fall apart and told Jaden that he lied before and that Jaden's duels were a test to be sure that he be ready for the final battle. Banner joined the Shadow riders because he wanted to defeat their leader and before he crumbled away, he gave Jaden an ancient tome to help aid him. Banner's spirit was then eaten by his cat, Pharaoh. Chazz, Alexis and Atticus are freed and go back to their world. | |||

| As Kagemaru and Jaden duel, the Sacred Beast cards continue to drain the energy of every monster card in the world. If Jaden doesn't defeat the beasts, all the cards will be gone for good. Kagemaru reveals the third beast, Raviel, and continues to gain the upper hand, but then Jaden is visit by the spirit of Professor Banner, whose soul is now trapped in his cat, Pharaoh's, body. Banner hid a special card in the tome he gave Jaden, so Jaden uses its power to summon Electrum and win the duel. Afterwards, Sheppard decides to guard the cards himself for the time being. | |||

| It's Jaden's second year at Duel Academy and a lot has changed. Chancellor Sheppard has left, leaving Dr. Crowler and his assistant, Vice-Chancellor Bonaparte, in charge of the school. Jaden was in his dorm room, when he got challenged to a duel by a new student, known as "A.P." Jaden dueled the student, who was sent by a mysterious fortune-teller who wanted A.P. to lose in order to test Jaden's dueling skills. Jaden won and later found out from his friends that A.P. was short for Aster Phoenix, a Pro-League duelist who's better than Zane. Jaden thought he really beat a pro, until he found out from Dorothy that Aster was using a deck of cards he built from a bunch of random card packs, making Jaden even more excited to duel him again. | |||

| Vice-Chancellor Bonaparte wants to tear down the Slifer dorm, believing that a dormitory of weak students is hurting the school's image. Crowler dismissed the idea and decided to give the school some publicity by having Chazz Princeton duel Reggie, an Obelisk Blue with a hatred for weak duelists. With the condition that if he wins, he gets promoted back to the Obelisk dorm. He accepted and dueled Reggie, who used a Warrior-type deck. Chazz realized that he used to be just like Reggie, and looked down on weaker duelists, and defeated Reggie with the help of Mecha-Ojama King. Crowler decided to let Chazz stay in Slifer, after seeing how much the students loved him there. Afterwards, Chazz had a construction crew work on the dorm to fix it to his liking. | |||

| Jaden finds out from Syrus that someone has been challenging students to Duels and stealing their Duel Disks. After Syrus lost his too, Jaden decided to face this bully at a bridge in the forest. His name was Tyranno Hassleberry, a new student in Ra Yellow. He had passed all his exams, but was stuck in Ra instead of Obelisk Blue, so he formed an army of his supporters and stole people's Duel Disks in order to show his power. Jaden faced off against his Dinosaur deck and made Hassleberry realize that using the same strategy to defeat his opponents will only make his friends get bored of him. Jaden beat him using his new fusion monster, Wildwingman, and Hassleberry gave the Duel Disks back to their owners. | After Chazz finished the new renovations on the Slifer Dorm, Alexis moves in because of Dr. Crowler wanting to turn her into a dueling pop-singer. The group realized that Crowler was using the students for fame and made a pact to stop him. Bastion announced that Crowler wants Syrus to duel Missy, an Obelisk Blue with a powerful insect deck. If he wins, Syrus will get promoted to Ra Yellow. Crowler figured he would be a perfect candidate because he was the younger brother of Zane Truesdale. Syrus realized that his fear was making him be left behind, while all his friends moved ahead. He dueled Missy, managed to clear away his fear, and defeated her with Super Vehicroid Jumbo-Drill. Although Syrus was promoted to Ra, he stayed in the Slifer dorm with his friends. | |||

| The news has spread that Zane is dueling against Aster Phoenix in a Pro-League duel. As Zane prepares for the duel, he witnesses a duelist in the city get beaten by a powerful monster. The monster escapes and says, "You can't escape destiny." Meanwhile, Aster speaks with Sartorius, his manager. Sartorius says that after Aster beats Zane, he must return to Duel Academy for a rematch with Jaden, but this time, he's allowed to win. The school watches on a big screen as the big duel begins. Aster reveals his true deck, a Hero deck, very similar to Jaden's. Zane thought he had the advantage because he knew how to beat the deck, but Aster used different fusion monsters than Jaden, like Phoenix Enforcer (a card similar to Jaden's Flame Wingman but with different special abilities). Zane gives it his all, but Aster still wins with Shining Phoenix Enforcer and Zane realizes that Aster was the monster who attacked the duelist he saw earlier. Everyone in Duel Academy begins to believe that there is no one who can defeat Aster Phoenix. | |||

| After his duel with Zane, Aster told a bunch of journalists that there's a duelist he's after for copying his Hero deck. Afterwards, he meets with Sartorius, who tells him that the rivalry between Aster and Jaden was predetermined by the tarot cards (or fate). Aster travels to Duel Academy to challenge Jaden to a rematch in the duel arena. Sartorius comments that once Jaden loses, he will "see the light." Jaden and Aster used their Elemental Heroes, until Jaden finally defeated Shining Phoenix Enforcer with Shining Flare Wingman, but then Aster revealed his new monsters, the Destiny Heroes, a series of cards that haven't been publicly released. | Aster used a field spell, Clocktower Prison, to fight Jaden with his army of Destiny Heroes. Aster was beating Jaden without mercy. Jaden destroyed the Clocktower with another magic card, but all that did was let Aster summon a more powerful monster, Dread Master. Aster revealed that his father was the one who created the Destiny Heroes, but he vanished when he was younger. Apparently he was kidnapped, and Aster vows to find the kidnapper. Dread Master finished Jaden off, and after he lost, he started to feel faint and his cards started to turn white, not knowing it's because of Sartorius' spells that he lost the duel and the ability to see his cards. | |||

| Chazz tried challenging Jaden to a duel to get his spirits up, but he wasn't in the mood. Meanwhile, Sartorius played with his tarot cards. His plans had not gone completely as he expected because he put his power into Aster's cards, so that when Jaden lost his soul should have been wiped clean, therefore he would have become Sartorius' servant, but instead he just lost the ability to see his cards. Sartorius predicted that there was someone else who he could use for the same purpose. Sartorius traveled to Duel Academy and told Crowler and Bonaparte that as Aster's manager, he was looking for someone else as a client. After Jaden disappeared, his friends went looking for him and Chazz ran into Sartorius in the forest. They dueled and Sartorius used his deck like a tarot deck where all of his cards would spin and the direction they stopped at, determined the ability they used. Chazz lost and Sartorius locked his soul into The Hangman tarot card, before leaving the island. Jaden also left the island by boat and decided he wasn't going to return until he found his destiny. In the morning, Chazz was seen walking around the dorm, dressed in white, and saying that he has "seen the light." | |||

| While Jaden is out at sea, his boat is struck by a shooting star. He woke up in a strange place, where planets floated in the sky and dolphins talked. One of the dolphins, Aquos, tells Jaden that he has to save the universe. A group known as the Society of Light is ruining the balance of dimensions by destroying the darkness. Jaden is confronted by a strange alien-like robot that challenges him to a duel, even though he doesn't have his deck. Aquos shows Jaden a satellite sent by KaibaCorp into space. In it was a deck of cards that Jaden created as part of a drawing contest that Kaiba sponsored. Jaden defeated the alien and learned to pick himself up from his defeat at the hands of Aster. He was sent back to Duel Academy, but on part of the island far from the school. He was also left with the message that he can fight the Society of Light using his new deck, which has been infused with the power of Neo-Space. | |||

| With Professor Banner gone, the quality of the food in the Slifer dorm had gone down. A mysterious chef comes to the dorm and offers to cook if Hassleberry could beat him in a duel. The chef uses his different food-monster cards and then reveals himself to be Professor Sartyr, the headmaster of the Ra dorm. It was a battle of Syrus' vehicles against Hassleberry's dinos, until Syrus used his trap card, Cyber Summon Blaster, to trap Hassleberry in a loop of losing his Life Points. Syrus won, but Hassleberry would have won if he played a card he had, but he decided to let Syrus win because he deserved the title of Jaden's best friend more than he did. | Ever since Zane lost his duel to Aster, his pro career has gone downhill. After losing another simple duel, and being dropped by his sponsorship, he was confronted by a shady businessman named Mr. Shroud. He introduced the concept of underground dueling and getting Zane his career back. Zane is led to a cage in a weird restaurant and forced to duel Mad Dog, a weird duelist who was considered to be the best in underground dueling. Zane dueled him with a shock collar around his neck, so that when he lost his life points, he would get hit with volts of electricity. Zane is losing until he realizes that he's always paid too much respect to his opponents. Upon this realization, he finally lets his malicious side loose and beats Mad Dog without mercy using a new monster, Chimeratech Overdragon. After the duel, Zane starts to build his career back up while wearing a new black outfit and beating his opponents without mercy or respect. | |||

Meanwhile, Bonaparte decided to have a duel between Aster and Alexis. If she loses, the Slifer dorm will be torn down. Aster didn't want to at first, but Sartorius said he should because his tarot cards predicted danger ahead. After meeting up at the duel arena, Jaden finally came back and wanted to take Alexis' place in the duel. He wanted to show the new power of his Neo-Spacians. Aster was able to summon his Dread Master, but Jaden used two new Neo-Spacians, Aquos and Neos. The two fused together to form Aqua Neos, who destroyed Dread Master but then returned to Jaden's hand at the end of the turn, leaving him wide open. Flare Neos defeated Dogma and Jaden won the duel. It was then that Aster believed that Jaden was stronger than destiny because Sartorius predicted that Aster would win. Sartorius dueled the same way he did Chazz, with cards whose abilities are determined by Hassleberry's decisions. Sartorius won, but Hassleberry wasn't affected by his power to turn into a Society member. It was revealed that Hassleberry broke his leg when he was a kid, but was saved when the bone was replaced with a dinosaur's bone. They agreed to decide the issue with a duel, Jaden against the Society member, Rose. Rose was an Obelisk Blue who claimed to see duel spirits, just like Chazz and Jaden. She used a deck filled with toad monsters, who Rose claimed to be the princess of. Jaden was able to win and decided that their field trip will be Domino City, Yugi's hometown. Sartorius said that the duel with Rose was a test to see if Jaden could really see duel spirits and that the Domino City trip will help with his next plan. | |||

| During the field trip to Domino City, the Society of Light went to do their own objectives, while Jaden and his friends explored the city. Meanwhile, Aster believed that Sartorius has targeted some of the strongest duelists to join the Society of Light. Jaden and his friends meet Solomon Motou, Yugi's grandfather, who show the group more of the city. In a cave outside the city, a mysterious witch sends two masked ninjas to take care of Jaden. They kidnap Mr. Motou and the witch uses a spell to surround the city with a force field made up of giant duel spirits. Syrus and Hassleberry are confronted by the two ninjas who said they'll have to beat them to see Mr. Motou again. They duel on top of a building (the building where Kaiba and Yugi dueled Lumis and Umbra for the second time). The ninjas, Frost and Thunder, dueled two on two and easily gained the advantage, even though they didn't seem to get along. | |||

| Chazz travels to a cave outside of the city and to meet with the mysterious witch, Sarina, Sartorius' sister. He was sent to get her while Sartorius met with Seto Kaiba at Kaiba Corp. He asked for permission to use his amusement park, Kaibaland, for just one day. Kaiba allowed it, but told his guards to keep an eye on Sartorius for safety measures. Meanwhile, Jaden found Mr. Motou in an alleyway and Aster, who came to help, said that he could see the giant duel spirits around the city. As for Hasslebery and Syrus, they took advantage of Frost and Thunder's lousy teamwork and combined their strongest monsters together to gain the upper hand, but Frost used a trap card that countered their attack and took out their life points as well as Thunder's. Afterwards, Frost met up with Jaden and Aster and gave them a clue to the whereabouts of their friends: look for a higher altitude. | |||

Blaze and T-Bone joined the group for some food and then challenged Jaden after finding out who he was. Sarina sealed Blaze's soul in a card for T-Bone to use and the two squared off. T-Bone used his earth deck, but then combined the powers of the other Light Brigade decks in order to gain the advantage. Jaden won using Neos and Sarina sealed T-Bone away and then said Jaden will have to save his friends, Syrus and Hassleberry, at the virtual dome in Kaibaland. | |||

Sarina created a mirror clone of herself to make it a tag duel and as they started, it was obvious that Jaden and Aster were equal in strength. Using Contact Fusion, Jaden fused him with Neos to summon Dark Neos. His power to copy a monster and their abilities allowed them to destroy the army of clones and win the duel. Afterwards, Sarina explained that Sartorius is not all evil. She told the story that Sartorius was a fortuneteller who received a card from a mysterious stranger. Ever since he got the card, he's been possessed by another force. As the virtual world collapsed, Sarina stayed behind so that she could watch her brother from the land of virtual reality. After escaping, Jaden and his friends returned to the group and set off for Duel Academy. | |||

Jaden accepts knowing he could become a member of the Society of Light if he loses. Bob uses a special deck that turns the theme of the duel into a game show. Jaden loses a lot of his monsters when answering the questions wrong, but he turns things around and wins the duel using his Flame Wingman. Afterwards, Bob continued to harass Jaden, hoping to get more dating advice from him. | |||

Chazz duels with his new deck of Union monsters and the Ojama Brothers. Although Bastion would have won, he lets himself lose in the end so that he could become a Society member and feel worthy. It was there that Zane received the Cyber End Dragon as a symbol of completion of his training and now Sheppard wanted to duel him to teach Zane to go back to his old ways. Zane dueled against his former teacher and defeated him by showing no care for his Cyber End Dragon and only focusing on defeating his opponent. After winning, he stole the dojo's secret deck, the Underworld deck. Before leaving Sheppard told him about a dueling tournament he was hosting at Duel Academy. He lured Ojin to the tournament by saying he had the Destiny Hero cards and when the prince showed up, the two dueled each other. Frantz was doing this because he was sick of Chumley getting all the respect for his cards and controlled Ra using a magic card to bound the dragon in chains. Jesse reveals to Jaden that he has been hunting Trapper for several years after he came across a kid who's card was stolen by Trapper and made a promise to return it. Trapper takes Sapphire Pegasus and uses it as bait to get the rest of the Crystal Beasts. Trapper and Jesse begin dueling with the stakes high: If Jesse wins, Trapper will return Sapphire Pegasus' spirit. If Trapper wins, he gets all the Crystal Beast cards. Jesse agrees; however, almost immediately Trapper catches Amethyst Cat and Amber Mammoth. | |||

| Trapper continues to imprison Jesse's Crystal Beasts, until Jaden comes to the rescue. Trapper threatened to rip the kid whose card Jesse had promised to win back in half if Jesse attacked him (Trapper). However, if Jesse didn't attack him, Trapper would drain Sapphire Pegasus of all its power and use it to power up his deck again. Trapper finally decides to rip the card in half, but right before he makes the first rip, Jaden swings down and knocks the card from Trappers hands and into his, saving the card. Jesse then draws the Sapphire Pegasus card, which frees the card's spirit; he then performs a complicated combo which defeats Trapper. Trapper had also been wearing a bioband and disappears, supposedly attacked by the cards he had stolen, and his power is sent to Viper. Jesse becomes weaker as well; however, unlike Jaden, he (Jesse) does not pass out. | |||

| After Jaden defeated Viper, our heroes (Jaden, Syrus, Hassleberry, Alexis, Jesse, Jim [plus Shirley] and an unconscious Axel) arrived in a strange world. Chazz, Crowler, Bonaparte, Blair, and Marcel, along with the Gecko Financial Group submarine have been brought to this strange place too. They look for students and find that around 100 students of all dorms (Obelisk Blues, Ra Yellows, and Slifer Reds) were also transported, including Adrian (who they think is on their side). Adrian brought the weird hand that Viper was collecting power for. After fighting to protect a stranger (who turns out to be Bastion), Jesse learns the hard way that the Bio Bands are still draining energy, after a group of Harpie Ladies attacked Sapphire Pegasus. Bastion explains that as he studied with Professor Eisenstien, the two found that there are 12 dimensions, and in one of the dimensions, spirits are real. Bastion then was transported to that dimension somehow. Students start panicking when they learn that the cook, Dorothy, who was also transported, thinks she only has enough food and water to last a week. Jaden, Syrus, Hassleberry, Alexis, Jesse, and Jim/Shirley come to realize that this isn't a game anymore. | |||

Jaden utilizes the "Crystal Beast" cards he was entrusted by Jesse to summon "Rainbow Neos," equipping it with "Rainbow Veil" and launching an attack on Yubel. In turn, Yubel transforms into her second form, activates Demon's Rose, and fends off the damage. Before Jaden defeats Yubel, she uses her powers to transport Jaden into the past and sees that Yubel volunteered to be the guardian protector of the one who has the powers of the Supreme King. It is then revealed that Jaden back then a young boy who resembled like him has the powers of the Supreme King and Yubel took the dragon heart to be his protector for eternity and defeat all evil. In the end, Jaden uses Super Polymerization to fuse his spirit with Yubel. He saves his friends and they go back to their dimension; however, Jaden does not return with them.
