2015

The San Francisco 49ers selected Armstead in the first round (17th overall) in the 2015 NFL Draft.[11] He was the fourth defensive end selected in 2015. The San Francisco 49ers selected his Oregon teammate and fellow defensive end DeForest Buckner in the first round (seventh overall) of the 2016 NFL Draft and another PAC-12 defensive end, Solomon Thomas in the first round (third overall) of the 2017 NFL Draft.

Armstead was unable to attend training camp and organized team activities until Oregon's school year had concluded due to the NFL's policy that prohibits rookies joining teams until they're year is officially completed. Upon arrival, Armstead was competing for the job as the starting defensive end against Quinton Dial, Darnell Dockett, Glenn Dorsey, and Tank Carradine after it was left vacant due to the retirement of Justin Smith.[12] Head coach Jim Tomsula named Armstead the fifth defensive end on the depth chart to begin the regular season, behind Quinton Dial, Glenn Dorsey, Tank Carradine, and Tony Jerod-Eddie.[13]

He made his professional regular season debut in the San Francisco 49ers' season-opening 20-3 victory against the Minnesota Vikings. On September 27, 2015, Armstead recorded three combined tackles and made his first career sack on quarterback Carson Palmer for a four-yard loss during a 47-7 loss to the Arizona Cardinals. In Week 11, he collected a season-high six combined tackles in the Cardinals' 29-13 loss at the Seattle Seahawks. On January 3, 2016, Armstead earned his first career start and made one solo tackle during a 19-16 victory over the St. Louis Rams.[14] He finished his rookie season in 2015 with 19 combined tackles (14 solo) and two sacks in 16 games and one start.[15]

The San Francisco 49ers finished fourth in the NFC West with an 5-11 record and head coach Jim Tomsula and defensive coordinator Eric Mangini were fired at the end of the season.

2016

The San Francisco 49ers hired Chip Kelly as their new head coach and who was previously Armstead's head coach at Oregon.[16] He competed to be the starting defensive end after Glenn Dorsey was moved to nose tackle. Armstead competed against DeForest Buckner and Quinton Dial. Head coach Chip Kelly named Armstead and Dial the starting defensive ends for Week 1.[17]

On November 8, 2016, the 49ers placed Armstead on injured reserve with a left shoulder injury.[18] On November 15, 2016, Armstead had surgery to repair the injured shoulder.[19] Armstead finished the 2016 season with 15 combined tackles (nine solo) and 2.5 sacks in eight games and eight starts.[15]

2017

On October 17, 2017, Armstead was placed on injured reserve after suffering a broken hand in Week 6.[20] He finished his third season with 16 combined tackles (eight solo), 1.5 sacks, and a pass deflection in six games.[15]

On April 30, 2018, the 49ers picked up the fifth-year option on Armstead's contract.[21]
