The 2016–17 Slovenian Second League season was the 26th edition of the Slovenian Second League. The season began on 7 August 2016 and ended on 27 May 2017.[1]

Notes:
  1. NK Veržej was spared from relegation due to insufficient number of teams.
  2. NK Zavrč withdrew from competition after round 12.[3] Only results from first 9 rounds count towards the table.[4] They were relegated to the lowest league and banned from promotion to the Slovenian Third League until the 2019–20 season (inclusive).[5]
