Fernández is de zoon van de bekende Paraguayaanse doelman Roberto Fernández (El Gato). Hij begon bij Cerro Porteño waarna hij in Argentinië bij Estudiantes terechtkwam. Daar kwam hij niet aan spelen toen en in 2010 ging hij naar Racing Club. Die club verhuurt hem in het seizoen 2011/12 aan FC Utrecht. Daarna keerde hij terug bij Cerro Porteño. Sinds 2014 speelt hij in Brazilië.

Hij speelde jeugdinterlands voor Paraguay en was bij de Copa America 2011 reservedoelman.
