De club ontstond in 1998 toen staalbedrijf Levadia FK Olümp Maardu opkocht en hernoemde in FC Levadia Maardu. In 2000 werd ook FC Maardu (voorheen KSK Vigri Tartu) opgekocht. Deze club was in 1999 gefuseerd met Tallinna Sadam en ging als aparte club spelen onder de naam Levadia Tallinn. In 2004 verkocht Levadia Tallinn haar licentie op het hoogste niveau aan JK Merkuur Tartu. Levadia Maardu kon zo de naam veranderen in Levadia Tallinn, terwijl het oude Levadia Tallinn onder de naam Levadia Tallinn II ging spelen en kocht de licentie op het tweede niveau van Sörve JK. Beide teams vielen sindsdien onder dezelfde entiteit. In 2006 werd Levadia de eerste Estse club die zich wist te plaatsen voor de eerste ronde van de UEFA Cup, ten nadele van het Nederlandse FC Twente.

Na het seizoen 2017 fuseerde FC Levadia met reeksgenoot FC Infonet, waardoor de naam werd veranderd naar FCI Levadia.

De navolgende Europese voetballers kwamen als speler van FC Levadia Tallinn (of een van de voorgangers van de club) uit voor een vertegenwoordigend A-elftal. Tot op heden[1] is Aleksandr Dmitrijev degene met de meeste interlands achter zijn naam. Hij kwam als speler van FC Levadia Tallinn in totaal 40 keer uit voor het Estische nationale elftal.
