John S. Malarkey (May 4, 1872 – October 29, 1949) was a 19th-century Major League Baseball pitcher. He played for the Washington Senators, Chicago Orphans and Boston Beaneaters.

In 1902, the right-hander, leading off in the bottom of the 11th inning, hit a game-ending round-tripper off St. Louis Cardinal right-hander Mike O'Neill to give Boston a 4-3 victory in the first game of a twin bill at the South End Grounds. The 30-year-old hurler became the only pitcher in baseball history to earn a victory by hitting his own walk-off home run.
